Is using SotR at 1 holy power a big threat loss?
Is using Hammer and then SotR at 1 holy power a big threat loss instead of using it at 3 holy power? It means you get to use 3 SoTr instead of using 1 in the same amount of time. I know its going to equal to less damage using it at one holy power, but doesnt SoTr have a threat modifier so 3 of them would equal to more threat than using 1?

Using SotR more often means you are using GCDs you could be using for judgment or AS, or it means you are using CS less often. Whether or not 3 1-point SotR is equal to 1x 3-point SotR, you lose the ability to fit in those other actions.
On that basis I would say it is a threat loss.
My current thrat rotation is CS-Judge-CS-X-SotR where X is either AS, Wrath, or Conc, depending which is on cooldown and how much mana I have. That's hitting each ability on GCD, and it repeats.

1 Holy Power - 20% Attack Power
2 Holy Power - 60% Attack Power
3 Holy Power - 120% Attack Power
It is a threat loss not only due to GCD's but due to the exponential increase in damage from holy power.

Also as far as I'm aware none of the paladin's damage dealing abilities have in-built threat modifiers any more. Threat is a simple case of the damage multiplied by the Righteous Fury modifier for all of them.

That's not the case any longer. Static damage modified by Holy Power+60% AP
