Sticky (http://maintankadin.failsafedesign.com/viewtopic.php?t=12839) suggests that all % reducing buffs do not stack, although vigilance is not specifically listed.
I would say it's safe to assume that it does not stack, but I haven't tested it personally.

I believe I saw this mentioned as a bug. The 3% effect of one should techincally 'overwrite' the other in effect (it, not stack to 6%) but since both have secondary effects they should not affect the castability of the other - ala the warlock int/spirit buff vs priest spirit & mage int.

Aye. Vigilance overwrites sanctuary. They do not stack. Whether they should be allowed to coexist for the secondary effects or not is a solid point, but currently the answer is "no."

if you do GREATER sanc, then the warrior does vigilance then both effects are on the player.
Its just vigilance removes normal sanc, and prevents it from being cast.
I don't think you can ever get more than 3% damage reduction = true though, rather than it stacking.
